What is probably happening - especially if it's a small rest - is that the Transcription settings are such that the rest is eliminated to give "cleaner" notation.

In Setup/Transcription options you can edit settings such as "Remove rests smaller than..." to change how the .mid file gets transcribed. In your case, you may want to try setting "Remove rests smaller than..." to "Do Not Remove Rests".
